Unlike undergraduate applications, which are typically managed by a central admissions office, PhD applications are handled directly by the department you wish to join. For instance, my application was processed through the MIT Department of Electrical Engineering and Computer Science. Applications usually open in the fall and are due around December, with programs starting in September. This timeline is quite different from many European universities, where you can often start your PhD at any time once you secure a supervisor.
